Q: If you decide that you want to remove one of the pins from the connector, is there a tool you need to do this or is there a way to do this without a spwcial tool?

mcfudge To remove a pin from the male header heat it with a soldering tip and pull it out with pliers. To remove a female pin from an assembled connector use a sharp narrow pointy tool like a small flat screwdriver or a dental pick to press down the metal retaining hook tab while pulling the wire and pin out of the socket. No special tool required.
